is my Bind master and resolves to my VPS IP address.
I have been having trouble receiving a certificate for ns1.mydomain.example
The error was 'Gave up waiting for...'
As soon as I removed the ns1.mydomain.com from the list, and just left:
mydomain.example
www.mydomain.example
mail.mydomain.example
autoconfig.mydomain.example
autodiscover.mydomain.example
the certificate went through.
Any idea why this is happening?

If you did not (badly) obfuscate things, it would be far easier to help you. I guess (based on the paucity of the information you are giving) that your nameserver (if you use it as in-bailiwick authoritative nameserver for your domain) is not correctly registered at its relevant registry and hence glue records are missing. Basically its name does not resolve properly. Use online tools like DNSViz or Zonemaster to troubleshoot your DNS configuration.
